If the house does not fit on your lot proporly, you will need to modify the plans, you have two options, you can purchase the plans as a Reproducible Master or AutoCAD format and have your local professional modify the plans or you can click the "Modify this Plan" tab on the plans. This will walk you through the process of ordering a modification quote. We will forward your request to the designer and get back to you with a quote to make the changes. The $50.00 fee will be credited to you if you choose to proceed. HVAC and water heater can go in the basement in any one of the storage rooms. Not sure what the rectangle is, it's dotted so it above the floor line. It could just be a mistake on the plans or a heating vent.
